Just brainstorming here. How about this? Make 2 scans, one of the inside
wall and the other of the outside. Then you could use software to
compare the 2 signals and use matching parts, average as they do with
click removal software, then replace an aberrant bit of data with a bit
from the other wall.

There is no point to doing 2 scans. Once again, a single scan contains no signal. All that is being scanned is a cross-section of the groove at a particular instant. The scan will give the information you need to reconstruct the groove at that instant to it's original shape. Since clicks and crackle are caused by pits or wear in the groove wall or dirt added to the groove wall, a scan will identify these aberrations and eliminate them and once all of the scanned samples are assembled, there will be no clicks or crackle.
What I'm trying to say here is that if this system can be made to work, it will not behave like any noise reduction system on the market - using the available signal and trying to sort out what is noise and what is desired. This system would be able to cleanly reproduce signals which are far below the noise threshold produced by normal playing of the disc. Any signal which was able to stimulate the cutting stylus at all will be reproduced.
