ROAD TO MOROCCO was filmed from 25 Feb. to 23 Apr. 1942 (per the AFI catalogue), so the Decca recording was indeed made after the movie was finished. 

A lot of Paramounts from the 1940s were in production many months before they were actually released--e.g. LADY IN THE DARK, shot from December 1942-March 1943, not released until February 1944; BLUE SKIES, filmed from July-September 1945, not released until October 1946, etc. and so forth.
